I heard this on a media report last week, and now it seems to be confirmed.

There are now 2 round-trip runs per day between San Pedro and Chetumal - departing San Pedro at 7:00 am and 1:30 pm, and departing Chetumal at 10:00 am and 4:00 pm.

It looks like the website might still be undergoing updating, because the fares don't look correct, and the schedules for BC to SP are missing:

Is this San Pedro Water Taxi or the new San Pedro Jet Express (or something like that). I see there is a new boat that leaves from the back of the island to Chetumal.

I AM VISITING BELIZE IN MARCH FOR THE FIRST TIME. CAN YOU GUYS GIVE ME SOME ADVICE ON TRANSPORTATION FROM THE AIRPORT TO SAN PEDRO. I AM NOT SURE IF I SHOULD TAKE A PLANE OR BOAT. WHICH IS BETTER FOR A GROUP OF FIVE?

most say its "6 one way, half dozen the other". some folks like to fly (faster, very pretty views, costs more), some like the ferry (cheaper, takes longer, relaxing & nice if sunny & calm, not quite as nice if its rainy).

Flying
After arriving, you can depart to San Pedro from the same airport. You can reserve your ticket on-line (see websites below). Flight time is less than half an hour. What could be easier?

Or you could taxi to the Municipal airport in Belize City and fly from there. The advantage is that tickets are cheaper, but you'll have to calculate your costs taking into consideration air fares & taxi fares.

Water Taxi
After arriving, grab your luggage and get a taxi (maybe 2 taxis for 5 people) to one of the water taxi terminals in Belize City. Buy tickets and wait for the next water taxi. Spend about an hour getting to San Pedro.

Costs
Here are the relevant websites with schedules & fares. A taxi from the airport to BC costs BZ$50. This should allow you to calculate your costs.

Tropic Air, http://www.tropicair.com

Caye Caulker Water Taxi Association:

San Pedro - Belize Express Water Taxi:

Consider flying over, and returning by water taxi.
